What exactly happens once someone moves on?  Do they just get the winner of their series (even if that wasn't their original team) or does the higher seed get to pick again?

Just like a bracket they'll face the member who won their series, and yes the team with the higher seed will be able to pick which team they would like to choose from the two teams that actually advanced.

The player that advances is based on who ever has the better over all +/- from all the games in the series.  You advancing has nothing to do with whether the team you picked advanced or not.
